So, I'm one of those players who mass-TC's everything after a conquest if given a chance.
My question is: is it worthwhile to convert these provinces beforehand?
 
Depends on your religion. The main benefit of converting is most religions can get considerably higher tolerance of true faith than tolerance of heathens/heretics, so even with negative tolerance being negated by trade company converting the province will leave the province with lower unrest, meaning less chance of revolt. In theory Orthodox would be an excellent candidate to always convert, as not only can you get high TOTF you get additional unrest and manpower buffs from Patriarch Authority, however the latter boost is heavily nerfed by the 90% autonomy floor.

Not sure if this qualifies as the answer but in my Eglish/GB run i always converted to Anglicanism and always went for Egypt. India was not my interest. However after securing Palestine, specificaly Jerusalem, and the rest of Egypt i always went on converting all of Egyptian provinces to Anglicanism, also promoted Egyptian instead of converting them. I've done all of that in order to avoid any sort of separatism. The same, in my opinion, is applied to India. Just convert everything you conquer to your religion while accepting major cultures, like Rajastani or Punjabi, and spreading their cultures in India while eliminating minors. That's what i plan to do with England/GB as soon as this DLC is released.

You went for Egypt rather than rerouting yemenese trade?

I don't consider this to be worth the micro-management cost, really.

If unrest is a general problem for you, then conversion/tolerance can help, but generally a TC'd province will only generate one round worth of separatist rebels, so that's generally not a major concern. Putting aside the ducat cost of conversion and the briefly-lost revenue from the until-conversion goods-produced penalty, it's not worth the space in my brain to click through each province and then go "oh okay now that that one's done converting, I can TC it", etc.

It might be worthwhile to pursue a mixed strat of TCing provinces with trade power bonuses (CoT, river mouths) and converting everything else in the territory, but... I'm not convinced that's super worthwhile, either.

Usually, I find the first time I'm significantly expanding into TCs is around the start of the Age of Reformation. The Age of Reformation has an age ability which gives prestige for converting provinces. Thus, converting TCs can be a really nice source of prestige, eg. to placate your subjects because you forcibly converted them.

However, this all assumes you have high missionary strength and very high ToTF. If you don't, maybe it's better to take humanist ideas early and accept that you'll be a multi-religious nation. And all of that is pretty significantly correlated with your specific religion. So:
  • If you're Confucian: Don't convert anything - harmonise.
  • If you're pagan: Converting all your TCs will be really really really painful due to lack of missionaries, even if you take religious ideas.
    • Notable exception: If you're Fetishist + permanent Buddha cult + all the Buddhist monuments, it's probably worthwhile to take religious ideas and convert everything.
  • Buddhist/Dharmic: Probably worthwhile to convert everything you conquer, especially if you go religious.
  • Christian/Muslim: There are so many bonuses to missionaries & missionary strength that it's almost certainly worth converting everything you conquer.
