I think this qualifies as a bug, and I didn't notice it being mentioned in the 1.01 readme.
It seems that whenever a nation is annexed, the ownership of provinces is recalculated instantly - and globally, making retreating units the owner of the province they are retreating from. And not only retreating units, it applied to non-repatriated Free French units as well, when Yugoslavia fell a few days after France.
Not a game-breaker, really, but when Japan finished invadning China, I found all my Russian troops in northern Finland were suddently out of supply and cut off from their lines, despite the fact that they just forced the Finnish armies to retreat.
