I'm not sure how feasible this is, but I suspect I'm not the only one who would love to use custom names in my Empire. Would it be possible to get the rules and file structure for adding new names early so we can work on them ahead of time?

I also would want this. While for most games I plan to go random, my first game I want with an specific empire using thematic names. While I wouldn't mind renaming most things manually as I go through that playthrough, renaming every ship seems like it would be a pain considering you seems to be able to buy quite a large number of them. So If I could set up the namelist would be helpful.

My guess would be that terrestrial (i.e., human) names would be a combination of given names and surnames. Otherwise you would end up with a few Mercedes Ramirez's (or whatever the top Blorg scientist was named) running around. Alien names could also be combination lists or just singular names (Worf, son of Moag, for example. A random naming of that type would pick two names from the same list and have a gender check involved.) Ship names could be darn near anything, and I agree that setting up custom name lists for those would be easier than renaming things yourself, unless you wanted ship names to appear in a specific order.
