Did you make a vassal Merchant Republic? Used to be it regularly takes your heir and uses him/her as heir to MR.
If so just save and exit to menu. Should reload with proper sucession afterwards.

Yes I have three merchant republics now. Durham, Man, and Cumbria. It sorted itself out now after a while, so thanks for the explanation. Now I know what to look for
