Shortages perma debuff empires that acquire strategic resources outside of normal mining

Please explain your issue is in as much detail as possible.
When gaining a resource like crystals or moats through an event such as the shroudwalker origin or a trade- it is possible to then acquire a recurring use for them, such as an edict that costs crystals or taking a planet in a war that has a moat upkeep. At this point you will default on the resource, with no way of recovering from the shortage because you don't actually have the means to make the resource. Picking "scrap buildings to increase moat production" does nothing if you can't actually make moats. This happened to me taking the teacher of the shroud origin and then using an edict that enhanced energy weapons. It again happened to me when taking a planet in another game in a war that needed moats. If this happens before you can buy them on the galactic market you are screwed.
