Moving your ships in the Z-plane (up/down) is done in the following way:
Press G or use the MOVE ICON in the menu. Use CTRL and mouse-drag to select your height. Release control to select your desired X/Y position and left click to give the order.
If you move ships by only clicking the mouse button, they default to a neutral plane unless you give them a specific target to interact with.
