Hi. I am not familiar with this term here in the US. Is it essentially a junction for crossing lines? If it is, why would you need this since you could simply assign the same stop to several bus, tram, trolley lines?

My $0.02 = Love all the flexibility is the road system design.
 
A waypoint is a point you can make your vehicle pass through without it stopping. It's mainly useful for buses as they automatically go the shortest route, but you might want to to take a less busy route without adding another stop :)
 
They're also useful when it comes to doing complex tram and metro layouts. If you want to make any proper use of four-track layouts waypoints make it a LOT easier to ensure trains route onto the correct track.
