Hello, It first caught my eye yesterday but after checking again today during several games. Heirs do not benefit from having a Wife.

For Example Today as the Edo Clan I arranged a Marriage for my Heir Edo Fuyuki, I made sure to pick a wife that would balance out his stats. He has fine Diplomacy (13) but is atrocious at everything else (Martial 1, Intrigue 1).

So I went through the trouble of nabbing him a wife with good Martial and Intrigue bonuses. I found one 3 Diplomacy, 9 Martial and 12 Intrigue which would effectively boost my lacking Heir's stats to: 14 Diplo, 5 Martial, and 7 Intrigue. But instead he still rates as 13, 1 and 1 in the Effective Stats Panel, and there is no mention of a Spouse Bonus even though he has a Spouse.

After further research other Daimyo, and Clan leaders do get bonuses from their spouses. But their Heirs and player Heirs do not receive a bonus.

Maybe this issue coincides with the other heir related issues?

This is WAD, only title owners should get spouse benefits.

Plus, you didn't specify if your Heir was actually an adult already. As long as both partners are under age, it's a betrothal and not an actual marriage.
