First, go there and select Java Runtime Environment (JRE) 6 Update 2 ; follow the instruction to install it.
Once the JRE is installed, you have access to the java runtime ; this means that you can pass the java command which is in the documentation.
You'll need to open a command window. If you're under windows, the easiest way is to open Strat -> Excecute and enter cmd there.
The command you'll have to pass requires that you know where (full path) your games are installed. This is what I call CKinstallPath and EU3installPath (in may case, I would replace these by "J:\Jeux\Crusader Kings" and "J:\Jeux\EU3". Of course, you have to know the name of the game to transfer. Say this is autosave. Then, you'd write on the command line:
java -Xms500m -Xmx500m -jar CKmod.jar "J:\Jeux\Crusader Kings" "J:\Jeux\EU3" autosave
That's all there is to it...

Notice the quotes around your saved game and the fact that I removed the EU3modToAdd parameter (which is used to name a mod you want to use with your conversion. I'm currently using "MagnaMundi Gold" with Napoleon's extension).
Note that your game beeing in 1265, you won't have any building anywhere ; that's not a concern, except for Forts... If you want to play from that save, you might want to edit the cvdata.txt file to change the conditions for creating buildings...

I guess that if you start a "normal" game (with no mods) you will rediscover your old saves. It can be troubling when you're not aware of that behavior...
