Yes, both ways should get rid of the antipope. Revocation turns him into a random courtier, successfully pressing his claim on the papacy turns him into the regular pope, while the antipapacy ceases to exist.
Regarding heresies, I don't know if it's applicable for you, but a successful crusade raises moral authority by about 15 percent. That's how I'm keeping the negative effects of my antipope somewhat in check in my current game.
1) Do duchies count toward your holding limit? (I assume not, they are just titles)
2) For your personal holdings, should you stick to counties? Or should you actively control lower than that level? (I have a barony, but other than that, all of my personal holdings are counties.)

You can, however, imprison and then banish him. That will end the antipapacy. What should I do with my genius homosexual niece? There aren't any strong/genius men who are both lustful and willing to marry her matrilinearly.
Do not despair. Fertility is only 15% less with homosexuality, which if you marry her young (age 16) means you should probably be able to have one or two heirs without much trouble. I would try to find a groom with +fertility traits like hedonist (a rather rare one) or lustful. Avoid chastity and of course celibate in a future mate for your little princess. As in other cases, having some traits in common makes for a happier marriage, leading to some fertility events AFAIK.
If your heir is female you need to arrange a matrilineal marriage. But if you are arranging a betrothal how do you do this. Do you get an option when the marriage is actually going ahead to specify that is should be matrilineal?
You can betroth and then when both parties are of age you get the option but you usually have to ask for it specificlly. If it does not allow matralinial and you cant invite them to court then unless you are happy in a regular marriage you have to break the betrothal which is not good for relations.
