In this example, one oil rig was destroyed by weather. But I can't seem to find a way to repair this one rig except to destroy the entire plant and rebuild it.
Is there a way to fix this one item?

Use the tool to change the industry area borders (second option of the district area tool in the menu bar), pull a point of the outward border inwards so the damaged rig is no longer within the area of the industry; it will disappear. Then pull the border outwards again to restore the original shape; problem solved. It will most likely spawn a new rig again somewhere inside the area. There is certainly no need to destroy the entire plant (unless the main building itself was damaged).

I believe I need this visualized. Would be nice not to redraw the whole zone again.

Thanks. This is indeed what I pictured, but my circles usually consist of way more waypoints, making it not this easy.
Yesterday I had a flooded underground pumping station that got destroyed due to water damage. It was positioned inside a farming circle. The rebuilding was very easy (press the rebuild button). I don't understand why the option doesn't exist for farms.

It exists for farms. But not for the secondary buildings of a farm.
Buildings with add-ons have the same problem. In my city a tornado destroyed the mausoleum, but left the cemetery intact. There's no way to repair mausoleum except of demolishing the whole structure...

Indeed the option exists for farms, but it doesn't work (or maybe sometimes it does?). The example below shows "overlapping items" error. And I'm really not in the mood of deleting and rebuilding a curved area.

Also, here's another interesting situation related to my previous example: trying to reshape the area hoping to get rid of the problem, but I still get "No pedestrian access" in the middle of nowhere.
