I have 187 land units and support limit is 458, my manpower is 282k, I have 20k gold and +3 stability and still my War Capacity in just started war is 34%. So how War Capacity is being calculated?
 
Mostly it's your army, plus your allies armies, versus the enemy army, plus their allies armies. If you have 10,000 troops and your enemy has 100,000, your war capacity is likely to be 10%.

In addition there is a small weight on provinces controlled by the enemy, especially your capital.

Manpower, war exhaustion, generals, stability, revolt risk, treasury and navy do not seem to matter much if at all.
 
Tentatively, I'd wager it's actually number of regiments, not number of soldiers. I've had had situations where my army of 60k soldiers faced the remnants of my enemy, numbering less than 2000 man, but spread over about 15 regiment and the enemy still had 30% war capacity.
Or maybe there was just another modifier with quite a lot of influence at work, who knows...

Honestly, I think no one actually understands what influences WC and to what degree fully.

Navies do seem to matter now. Portugal was at 35~% WC despite a relatively tiny army, so I built some ships to invade them (me being half a continent away as Byzantine). As soon as the ships were built, Portugal's WC plummeted to single digits...

I guess their high WC was because they figured that they were safe from an invasion.
