Besides Spymaster, I have not noticed any downside to having my councilors hate my guts.

I have logged hundreds of hours, and have yet to see anything bad. Chancellors that have -100 (Ambitious/Claimant/Rival/Kinslayer) have been among my best claim fabricators.

Spymaster is another story. But what about the rest?
 
Stewards can steal money from the treasury. Don't know if that has to do with opinion or if they're greedy or something else, though. Council members also get an income and prestige, which will make it easier for them to plot against you I guess.

All (maybe not all but most, and I suspect all) council members get a bonus to plot power. Go to a kings character page and start a plot to kill him, you don't need to follow through, just look at who has the most plot power. You will find that councillors, and not just the spymaster) get more plot power than an idle courtier with the same intrigue. In fact, sort by plot power, and then by intrigue. You will find that when a character has more plot power than his intrigue would normally provide, it's because he is in a position close to the king, councillor, guardian and regent(if applicable), spouse, and I think honorary titles may have a small modifier as well.

So it's the same reason as with the spymaster, just not to such a high degree. If you want to still use someone with the best stats for the job, even if they dislike you, it's advisable to see that they have low intrigue, and/or start a plot in your court and see whether they are "amoral" or have "moral qualms" to gauge the threat of them plotting against you.

And also, councillors have events where they can decide whether or not to actually aid you, like the chancellor not bothering to fabricate that claim.
