Mid 11th century, have re-established the Roman empire, recovered most of it's former provinces, and mosth of eastern Europe (including Russia) as well. I can probably conquer the whole map before the mongols come. But should I? Or should I leave buffers to soak up their initial attack?

What else should I do to prepare for the mongols?

Meh. They're not super insane (anymore). If you have a decent amount of cash, establish a large retinue and once they would invade you, you could probably hold them off with mercs, retinues and levies. Even if you just about lose or just about win the battles, their event troops should get eaten up, and in the long run you should have way more troops than them.
