What would be the best compilation of EU III extensions and/or mods for longterm game

Whoa, didn't even realize you could do that before, since they weren't grouped with the other EU3 choices in the list. Nice to know.

Anyway, I find D&T to be pretty fun, it's what I'm using for my main game right now, though I think I'll restart (it suddenly became v5.11 while I wasn't looking, and I had 5.3!). I also need to stop choosing Castille (although the way they tweaked Granada was awesome, now they actually matter and don't get instantly eaten on day 1).

I think they are compatible. I just went from 5.4 to 5.11 and I haven't experienced any problem so far.
