I needed to build cement factories and naval bases which require timber.

My country does produce timber but the whole production and more is used by factories, pops, and nothing is left for the government!
I have had the buildings delayed for years!

Is there a way to prioritize resources in order to favor the government since I don't mind losing money if my lumber mills don't produce for a few days?

Prussian const. Monarchy btw.
 
Close off lumber mills for a day or two. In the meantime manual set an order for 2000 units of timber. That should direct all timber produced in your nation to the government stockpile, and should be enough to last you through the game. Once you've stocked up you can reopen the factories.
