I've read a couple of threads that relate to this topic but I couldn't discern a solution from those.

I'm playing the Duke of Gelre and am having a great deal of trouble with my vassals who are Prince-Bishops. For every single one of them (Osnabruck, Munster, Hamburg etc.)I have a -30 "Wrong Government Type" relations modifier and I can't figure out why. All of their 'county' capitals are churches and all of my holdings are castles. Also, I don't suffer this penalty with mayors or regular bishops so I'm very confused and -30 is pretty crippling.

Any help would be much appreciated

It's because of the county capitals. You also get it if the county capital is a city. The mayor will dislike you on the same grounds. They don't mind it at the barony level but kick up a stink if they're at the count level. Why? I'm not sure. Just revoke the title and build a castle when you have the cash. If there's a castle in it already, then when you take it the castle should become the county capital I think.

In Ireland there's a southern county with a city capital, and giving it to a Duke with the rest of the duchy has soured relations. He's a freaking Duke, you'd think if he was that upset over it, he'd grant it to a Count of his choosing.

Ormond? Yeah I'm playing an Irish game at the moment. I'm waiting till I have the money to build a castle in it. To be fair, if he gave the county away, his vassal would then dislike him for it :p

The wrong government penalty is not the duke holding a city, but it is a lord-mayor (city) being the vassal of a duke (feudal).

No. It's not about what you hold! It's about what your direct vassals hold. You can happily own just castles yourself, but if you have a county, that has a county capital which is a city/church, and grant it to a generic courtier, then prince-bishop/mayor will gain an opinion modifier against you. I'm almost certain it has nothing to do with royal investiture.
