I don't think the naval mechanics are moddable right now. But if they were, a simple solution would be a naval capacity system, which can be increased by buildings in coastal countries.

Actually, since SoW adds a lot of stuff I thought impossible, maybe this can be done.
 
What's SoW?

Sinews of War, a mod that - among other things - adds a population mechanic that ties tax-revenue as well as levy-size to the population of a holding. You gan really grow big cities, as were Constantinople, Bagdad or Cairo in that time, and you can really cripple them by cutting of their food-supply from other provinces. In that a whole new strategic dimension is added to the game. Makes playing tall much more worthwile. Religion and culture-spreading is also tied to the population mechanic, if I am not mistaken. Has been a while since I actively played it.
