It makes no sense that we are forced to eyeball it when looking for megastructures, especially given the fact that the megastructure icon is not a reliable method due to not always appearing. This is an absurdly absent feature.

You know, this one never occurred to me, but now that you mention it, yeah! What was even the point of a greyed out icon in the first place?while we're here, can we have the archaeology icon removed instead of grey? if there has to be a record of it for particular events then leave it in the situation log.
I do that too, adding a prefix such as "Ring 3 " to my third Ring World system, or "MS SCC" to a system holding the "Mega Structure Strategic Coordination Center". Then I add a + in front to systems currently building or upgrading a MS, and a - to systems that I intend to use for building a MS but haven't started yet. This allows me to find all Ring Worlds and other Mega Structures.Actually my safest way to track mega structures is renaming the system
yes, the outliner would be the best place for them.Megastructures should probably be a class in the outliner, at least all the major ones (i.e. excluding Habitats and Gateways). If you don't want to see them you disable that section.
Gateways, you probably don't want to have listed like that, since they're more of a "geographic" feature and you can see them anyway on the galaxy map. Colonized Habitats and Ringworlds are already listed, but it might be useful to list the ones that are uncolonized or need further construction work (especially for situations where you didn't build them, e.g. annexing another empire).
