Zoom in a little bit so all of the province borders show up. They disappear and show the region borders when you zoom out. Make sure you are clicking in the province that actually has the naval base in it. I went through this too.
because you're not trying? On a serious note you have given absolutely no information on the problem, we don't know what you have tried or any of the current game conditions.
I find that often, I can't issue any orders to a naval unit that's attached to an HQ. (although sometimes I can) I just detach my naval units and then can rebase or whatever normally.
This usually means 1 thing:
There is an enemy flotilla in between you and the port you want to rebase to.

You have to right click on the province where you want to rebase your ships. HOI 2 was easier with the drop down list of naval bases available and the ability to issue orders directly to the unit via the unit interface on the left side of the screen. Paradox - please bring both of these options back.
Once I couldn't rebase one of my Royal Navy fleets that somehow went on patrol all the way over to Russia around Memel (which they captured). I couldn't click on anything to the west/north of Copenhagen, the choke point. I moved the fleet around Copenhagen, it somehow started heading back to the mainland, and I was then able to rebase it to one of my ports.
I have had the same problem and have tried the above suggestions. Still can't rebase m ynaval units or get them into a naval base...

Follow Froptus's advice. Instead of clicking on the base actually click on the province that the base holds itself NOT on the base.
Actually I got a bug in my game with the sea of Apulia where I can't transport ships in and out of it.
You also can't seem to change it while in combat, which can be tedious (was just in the Black Sea and wanted to switch from Latium (Rome) to Romania as I didn't have access through the Bosphorus. Had to watch for the combat to end before I could change it).
Note that this was an old topic from 2009. The previous posters probably aren't going to notice your reply, and may not even be playing HOI3 anymore. The forum moderators tend to discourage bringing up old topics, and seem to prefer that you start a new thread for anything that's been inactive for more than a year. I believe the term "necromancy" gets tossed around.....
