Really? Because it always tells me, it will say things like, Thorvold went to so and so county and why. IE His wife became regant, or to press claims. Once I had a sucession crisis, I made it a point to watch all messages and why people left. It should pop up and pause game when your heir leaves though, for other family members it just pops into important message box. You might need to reset your message boxes, but you should always know where your heir is, the game does pretty good for me on that, now that I read every message.

Are you using a mod? I checked the message settings but I didn't find anything.

I keep getting this as well. In my current game as Byzantium, I set my son up to marry some Scandinavian princess with great stats, I send the message to her liege, but almost immediately my son had left for the court of the Duke of Bosnia (one of my vassals). I offered him territory to get him back to my court, by which time he had married a 38 year old maimed Catholic. It makes the Christmas feast a bit awkward to say the least.

If your son starts in your court, and goes to court of the wife you arranged for him and ends up in a matrilinear marriage, then you at some point agreed to him marrying the girl matrilinearly.

Pay attention to your messages, especially the marriage proposal alerts, don't just blindly click through them.
