I don't understand why it works that way. Why can't the current ruler of both nations just integrate two countries without having to wait 50 years or his own death? Why does a monarch as a senior partner in PU causes junior nation to be inherited by the senior nation?

And lastly, does anyone know exact conditions that determine whether junior partner in PU is integrated or PU continues upon the death of the monarch?

The inheritance is designed to replicate situations that occured in RL where two rulers married each other (such as Ferdinand of Aragon and Isabella of Castile); their son inherited both kingdoms, and by the time of HIS heir, it was generally considered to be, and operated as, a single nation.

Sheridan answered your first question. To answer your second question: your best chance comes with having high relations, prestige, and legitimacy. There are, of course, other factors, and the inheritance still will not be a certainty.

As far as I noticed from playing:

1. relations (as long as over 0, you're good, haven't really noticed to make a difference if its 200, 0 or less and union will end)
2. trust (gained/lost by answering or not their call to arms)
3. prestige (if under 0 the union will end)
4. legitimacy of ruler
5. claim of heir
6. length of the PU
7. diplomacy skill of your ruler (doesn't seem to be affected by SOI increasing diplo skill)

And besides, Aragon and Castile were not annexed until the Nueva Planta decrees of 1716, which created the Kingdom of Spain. Until then, the Aragonese Cortes made it constantly clear throughout that they were not annexed and that their fueros had to be respected, hence why Castile was baring the fiscal burden of the whole Imperial system (coupled with New Spain revenues and loans).
