Feel free to ask about details which could clarify the issue(s).

I play a minimod I made myself, only altering the defines. Removed the colony autonomy minimum and added the wasteland coloring. Have had no other issues so far. Not even when I formed the Incas with Cusco. So I have no idea what's wrong.

It's a known bug, you'll have to wait for another hotfix.
