I am the Emperor of the ERE, and just had the Duke of Antioch fight an independence war against me. Naturally I won. I was able to revoke the duchies from all of the conspirators but him, it says I need a "special" reason to revoke his title during a truce.... Isn't the fact the he is a traitor good enough?

...or its the son and heir of the instigator and he doesnt count as part of the faction war.

This is a mechanic that bugs me, I feel I should be "allowed" to revoke the titles at any time. Now the game is perfectly free to say I dishonored a treaty or that it was tyranny and lower people's opinion of me accordingly but I that power to revoke the titles should still exist.

You...do. As long as the person you're revoking from is your direct vassal, I'm quite sure you can always ask to revoke a title. If they're imprisoned, it's always happening; if not, they might declare "War Against the Tyranny of [You]".

No, if you have concluded a peace with someone and they are not a "traitor" then you cannot revoke a title from them until the peace treaty expires.

You can do so, but will get tyranny. You are his liege and have duties to fullfill under the feudal system contract. Simple and historical.
Use your spymaster, chancellore and get a high diplomacy character, problem solved.
