They are on an island with a level 1 port, which is supposed to allow for a 20 supply influx, each unit consumes 1.14 supply, I have twelve of them stacked, which means they require 13.68 on that island, though, for some mysterious reason the port is only demanding 4.31 supply from my network, leaving my troops with around 1/3 of what they actually need. Another odd thing is that I a have a level 4 port closer to my capital, connected to my main hub through a level 5 railroad but the game instead chooses to use a level 3 Port, far away from my capital that has "95%" of the way connected through a level 5 railroad, and the remaining "5%" connected by a level 3 railroad, which is a bottleneck per se. Why, just why is this happening? Note: I'm not being raided, no enemy has any means to operate in the regions my convoys are sailing through.

There's a limit on maximum supply per province. Correlated with the supply throughput (what railway or naval base levels give us), but not as high.
So the hub is demanding 13.75 but isn't actually getting as much as your formations stacked there need in total, it is getting what it can give them (5.00) due to their per province supply max.

The hub supply per province can be improved in tiny amounts by more railways or higher nav bases. State supply can also be improved with more infrastructure. If you ask how much, not much.

btw those are 12 times 13K actual human beings. That's too much people at one place. They drink, eat, sleep, wanna stay healthy and some other stuff along with being whatever military stuff they mean to us.

If they would've been ordered to go stack on a small island all together, I imagine supply would have at least been one of their troubles. So, maybe move some to a broader space and let them be?

Not only is there this limit of a supply hub, there is also this maximum supply capacity per individual province. If you hover over the province (not the supply hub), you can see this number. There are certain ways to raise this number. You can build more infrastructure or use a higher motorization level of the hub. Not sure, but maybe expanding the port does work as well.
