Why Are Rebels Allowed To Cross the Border Still?

That would be the most annoying CB ever, as the country doesn't "allow" anything. Rebels will go where they please, and further, will only fight you if they're separatists. Nobles, Revolutionary, Pretenders and whatever else - even Peasants for some reason - will only use your country as a path to get to another part of the country against which they are in revolt, and can safely be ignored, even though the game makes a big deal of them crossing the border.

What exactly do you mean OP? Using separatist rebels to break up parts of other nations?

You can't really block rebels except through attacking them. What happens if a smaller nation is in the way of much bigger rebel forces? Do they have to sacrifice their entire army only to then get attacked by their bigger neighbors? What is the goal in that war?

Yes, but when you get the warning and don't check where they're going, that's sort of on you. I suppose I should refine my "ignore" statement to "don't have to be fought", not "won't pose a threat to you ever".

You've never had your drilling army stackwiped by someone else's rebels, have you?
It happens quite often if you start as Riga.

Danish Noble Rebels will march through your territory and wipe your entire army. The only way to prevent it is to get mil access from the Livonians and Lithuania to park your army somewhere far off until the Danish Noble Rebels have walked through.

It doesn't make much sense that Danish Noble Rebels would want every soul in Riga dead does it? ;)

I some sort agree with OP except for separatist. I'm tired of dealing with neutral rebels.
More generally, there should have an option for me to ignore the rebels in the middle of HRE when I walk to France to fight them. (And the same for AI of course, to not deal with my nobel rebels).
It also frustrating when playing as France and rebels from war of the roses wipe all the vassals troops.

Well, for the first that you can kill the entire rebellion before they do anything to you, the moment they enter your land. In fact, you could get military access from some random neighbour and kill their rebels out what would look like pure blood-lust.

Imagine thinking this wouldn't be used as a Casus Belli against the country that the rebels came from.
How could this possibly provide a cause for war? The rebels aren't agents of the country they're rebelling against, after all. That's sort of the whole point of being a rebel.

I honestly think countries of the age would be way more happy giving rebels military access to strike at the country they're rebelling against than they would be, oh, say, letting a rival march their army straight through their capital because a friend of theirs has military access through you.

If anything, the country the rebels are from should get the CB on the country they passed through if they let them. "Granted implicit support to rebels" or something, to show that you just let enemies of their state reorganize and march through your territory unopposed.

Sounds like the main problem is not that rebels enter your territory, but that irrelevant rebels are hostile to you. By "irrelevant," I mean those whose goals have no impact on your nation, such as pretenders for a country you aren't fighting or separatists whose cores you don't hold.

If you can't control your population or borders, someone else will for you.
Having rebels leave your territory is not the same as being unable to control your population or borders. Also, I don't see why the rebels would have to leave the nation for this cb to trigger, if it's based on being unable to control the population.

Having rebels leave your territory is not the same as being unable to control your population or borders. Also, I don't see why the rebels would have to leave the nation for this cb to trigger, if it's based on being unable to control the population.
Because it is no longer just your problem, it just became my problem.

When your inability to control the situation in your country becomes my problem, you become my problem.
