When creating Japan, do you get to choose between old ideas and Japan's?

Yes, with most formable nations you get the event "New Traditions and Ideas," which gives you the choice of keeping your ideas or taking the ideas of the country you're forming. The only time it doesn't do this is when you're playing a custom nation. My most recent Japan run I formed as Shimazu and kept my old idea set.

I'm taking another look at Shimazu. Their ideas might be a tad better than Amago's for what I'm going for. Plus their location is better suited for building up. Amago's location is right next to two "large" daimyos which makes expansion early difficult.

Shimazu's got really good military ideas (that +10% ICA in the traditions and +10% morale of armies as the first idea helps with early game a lot). I've formed Japan as Shimazu twice now, both really fun runs. Plus, as you say, you start surrounded by little guys but close enough to some of the bigger daimyo to get alliances, and you start with a core on one of your neighbors for a quick, easy CB. I haven't really tried the other daimyo so I can't compare, though.

What ideas did you first go for rs2? I'm thinking Offensive/Exploration, but having a hard time picking a 3rd (Expansion, Influence, Religious, Innovative all seem good options).

Pretty sure I went Exploration/Quality for the first two, partly because I'd done a random new world and wanted to go ahead and get exploration and because I love stacking up combat ability. Can't remember what I did afterward. Influence is a good one once you're Shogun, and less AE is always nice. I generally just go with what seems best based on my situation at the time and my MP supply.
