I play as Sweden and are trying to conquer Norway, Denmark and the realms around the Baltic Sea. I have left my two merchants as they were at the start of
the game. When I have to choose between mercantilism and free trade, I choose mercantilism. I have invested in production- and tax buildings.
My goal is to conquer Europe and not to build a trade empire. But should I move my merchants or steer the trade anyway?

If im not mistaken, sweden is poor on tax, but strong on production. So boosting that anyway you can seems like a good idea. However try conqueering the lubeck node and move your trade capital there.

Form alliances with enemies of your neighbours, like Pol/Lith vs Russia, Hansa vs Denmark etc.

For economy, just expand and that will solve itself, when you've taken over Denmark land in Lübeck, move your 'trade port' there(not capital) which will cost you ~300 Diplo-power, this will collect trade automatically without penalty, perhaps build some trade ships and place them there, set them to return when in war, so you don't lose your investment. The trade buildings will be more effective in provinces which have additional trade power, like Sjaelland.

One real economic tips for Sweden is the province Dalaskogen, the province which has a large bonus to production, which means trade buildings and production buildings which increase income(not all do) will be more effective. In that province, build the following buildings;
-2 first Production buildings
-3 first Trade buildings

Take Danzig and Riga to get the majority of the trade in the baltic. Then start to take the centres on trade in the lubeck node. Control of those two nodes will net you 30-50 gold a month early in the game, more than enough to cripple muscovy and poland before heading into the hre.
