Wonders never really gave any 'bonus' but a little happiness and pride in a nation's accomplishments. Different wonders giving different benefits sounds a bit too RoN-ish.

8. Fatigue/Fortification system - units that continue to move will tire, units that hunker down gets a def. bonus
9. Supply lines - units shouldn't automatically be reinforced unless it's possible to trace a supply line back to own territory (i.e. where the available manpower physically is). And the further you're away the fewer troops you get.

Don't we already have that? Kurdistan and Baluchistan and Scandinavia and Germany (didn't exist as a nation in the time period) could be nations.

Could be interesting but it would probably be hard to teach the AI to use it properly. I would suggest adding "forced march" allowing you to reach one province a little bit faster at the cost of making your troops much more tired.
Wouldn't slow down play with all that calculating and recalculating of supply lines? Could we teach the AI to use it effectively?
In the period depicted in the game the troops were mostly expected to live off the land. They occasionally got supply from afar but that was with war material that was difficult to get locally, money and new troops. Not stuff like food, clothes or horses.
The added fun would not be worth the added complexity.
Could be fun, could be boring micromanagement.
