Will Pope move to other country immediately or conqueror can allow Pope in Rome and use him as a tool?

I hope the player will get full use of the Papal controls by holding him captive (Charles V style), but also that Catholic nations get a CB on them...

I hope that the CB's wont be hardcoded this time
CB's were hard coded in EU2? Although I'm not 100% sure, I'm fairly certain that they weren't. IIRC cores (which give CB)) were part of the country files which were modable. Additional cores could be added/removed via events -- also not hard coded. I think that only CB's arising from diplo actions (guarantee/warn) were "hard coded" in the engine.

Edit: ah...yes...DotF and Pope-killer CB's were, as you say, hard-coded.

In EU2 was a special CB as well: if you were a catholic country and Papal States was at war, you would get automatic CB for every nation the pope was at war with. Was quite handy from time to time.

Anyhow, I think if the papal state gets annexed there ought to be some nudge to liberating it. I found it odd how France and Spain just quietly acknowledges that the Osmon Sultanate has annexed their representitive from heaven.

Perhaps some large prestige bonus for liberating, plus papal canditate selection. That ought to help protect our holinesses apartements... ;)

A noble idea indeed, squire Okawoa. I'd like to see something like that, but I do think that whilst a (Catholic) nation has control of the Papacy, it should have unique Papal 'powers' at the price of whatever obvious negative setbacks it must endure.
