Being thinking that commanders could use some more flavor, giving each commander an additional weapon group / third tech track also improve a few other aspect of the game.
A commander with secret tech that doesn't share a weapon group with their race can take a weapon group for modules,
for instance a oathbond or assembly commander with celestian can take psionics as a bonus weapon group to make all their sensei kick a lot more ass,
this can make a lot more race/tech combinations more viable.
Commanders whose race already shares weapon group with secret tech can take bonus weapon group for tactical operations and flavors.
For example a Syndicate psinumbra master can take arc and fry things with UNLIMITED POWER.
This loadout option improves both gameplay and roleplaying, and everyone loves better gameplay and roleplaying.

In general I am all for more customization options for the commanders and think they missed the chance to give us more customization options for heroes in general with Empire Mode.

But speaking of Empire Mode, it kinda already does this. Being able to bring 3 mods of your choice with you means that you can effectively bring all the 'key' mods from a given weapons tech tree. The catch being of course that the mod slots aren't just competing with weapon tech mods and operations. That and you have to unlock said items first.
