One of the new traits unlocked via Biological Ascension is "Nerve Stapled", which removes a species' ability to feel happiness or sadness. If you created a new empire (via vassalization or liberation wars) with these guys as the primary species, would it affect their AI personality?

Probably not the AI personality. AI personality is determined by ethos and race traits, and as it turns out nerve stapling is a racial trait.

I mean, it may cause the AI to make fewer happiness buildings... but otherwise probably no response.

edit: Just realizing/remembering that "nerve staple" is a specialty racial trait. So, hypothetically they could develop a new AI that takes into account a nerve stapled species gaining independence. Still seems unlikely though.

Not quite. There is ample Precedent for a Race Trait being a requirement or positive weight to pick a certain AI personality:
Only a decadent species can become Slaving Despots or Decadent Heirarchy.
Only conformsits can become the Hive Mind AI type
Only Normadic or Breeder can become Migratory Flocks.
And last but not least, Metalheads and Fanatic Befrienders have 2 and 3 Trait requirements respectively.

The new Hivemind AI type can actually check on Ethos, Government Form and Racial Trait to figure out that they should be a hive mind.

I would guess the same that happens if you liberate a mostly T2 Robot Empire.

I doubt Neve Stapeled pops will be considered "sentient" for the purpose of being the Primary species of a new Empire. If there is any non-Nerve-Stapeled species among them, they would propably become the primary species.
If there is absolutely no eligible species: Well, there is a case where rebelling slaves join a rivaling empire.
It could be that the invalid Empire just spontanously decides to "join thier liberator like a conquest", because they lack viability on thier own.

I wonder if it is possible to Nerve-Staple your primary species.

Likely possible. But also not wise at all:
Nerve Stapled: Removes the ability of the species to feel happiness or sadness. Happiness is disabled and Food/Mineral production increased, but adds major penalties to other resource production.
That is why I said they will likely be considered like T1 or T2 Robots - and thus non-sentients.
They would be terrible at energy and sciene production.

It could even be that they can not be enslaved either (like T1 or T2 Robots), being considered "permanently Enslaved" by default.

species traits do sometimes affect AI personality, but I can't imagine this is a situation that would come up in any circumstance other than forced roleplay sooooo I doubt they'll have their own special government. The default AI personality right now is "honorbound warriors" so who knows what they'll be.

How did you even got to the idea Honorbound Warriors would be a default?

Honorbound Warriors needs Fanatic Militarist plus Spiritualist or Individualist.
While HI can cover odd stuff like Collectivst/Fanatic Xenophile and Fanatic Individualist/Xenophobe.
High base weights are reserved to odder Personalities, so that those AI that do fit the requirements will land on that. Rather then one of the other more common ones.

According to Wiki, you're both wrong, or rather, both right. Despicable Neutrals is used if there's a glitch. Honorbound Warriors is used if they have only a single non-fanatical ethos as their ethos, which is only possible for player-created custom empires that are then randomly spawned as AI. There is no situation in normal gameplay from what I can tell that one of the other personalities will not apply.
