Problem:
War was declared on me by a hegemonic empire (HE). Their vassal bordered me so I began taking over systems in that territory. I had occupied multiple systems and planets in the vassal territory when the territory control suddenly shifted to the HE. Control of my gained territory shifted with it and I lost all my war progress, except for the planets I invaded (not the starbases, just planets). A neighboring empire in the at war with the same HE also had this happen. I suspect that the hegemonic empire had begun to assimilate the vassal pre-war (I don't remember for sure) and the assimilation completed during war, taking precedent over my control gains. Needless to say it was very annoying to lose all my gains without the HE needing to take it back from me.
