Example: Playing as Sweden I lose the Duchy of Mecklenburg to Infidel Poland. When I go to declare religious war to take it back, all is well. 5 in game days later the two Counties that make up the Duchy rebel from their Liege and the war ends inconclusively. The Counties in question are still Infidel, even though they are now in an independence war.
Example2: The Duchy of Mecklenburg is independent. I declare Holy War on them to take the Duchy. They then somehow swear fealty to Poland even though they are at war with me. I am guessing they were in an independence war already, but I didn't notice that.
Solution: Both wars should continue as long as the Counties in question are not of the same religion as the attacker.
In example 1 the Counties were already being fought for between the Attacker and the Defender's old liege. If they are still infidels the war should easily continue against the much smaller targets. It makes no sense to stop in that case.
In example 2 the Counties were being attacked and the war should continue with the Counts inside Poland as a private war. The only thing that should happen other than that is that Poland should intervene as they are the new liege of the Defender. I do believe that it should not be automatic, but instead that Poland should have to declare a defensive war or should get a Decision to join the war. At that point the Defenders should no longer be considered an independent entity in the first war. The war should not end inconclusively unless the Counties in question are of the Attacker's religion.
That is the only reason that would remove the original justification for war.
