Are you sure they didn't pop back up in a revolt or something?
Are they in the ledger?
since we on the subject of war subsidies, the tab on the diplomacy menu, when you click it, is it your country asking them for money or is it your country giving them money?
I had the same problem in my Sicily -> Italy game.
You can do a search in the save file for "subsidies". The right section contains a tag for both your contry an the recipient, go a head and delete that section. Do a backup first though

Try going to war with a random country and offering to cancel all treaties with that country you are paying money to.
I have the same issue in my current game. Is this something that has been fixed? (Playing v4.0.)
Newer beta patches may have fixed this issue by preventing it from happening but i think once that it has happened the way to fix it would be the solution i suggested, and since that guy did not post further i assume it worked.
