I think this issue might have been fixed internally, but I'd like to take a look at your save if possible!

By following your steps; starting as Ludwig, giving myself Bavaria & Italy and subsequently changing them to primogeniture and destroying them, I seem to be unable to reproduce your issue. This leads me to believe that this issue has been fixed internally, and should reach you in the next patch.
