Are they still allowed to colonize? Is Masillia still allowed to colonize all of Western Gaul, "the way it did historically," has this been fixed?

No, tributaries haven't been able to colonise for quite some time. This is listed in the changelog for the 1.3 patch, which I strongly suggest you download if you don't have the VV expansion.
