I noticed this issue when I played with my friend. We encountered the Prethoryn scourge in our game and had to fight two different kinds of enemy fleets. The smaller ones (around 35K) only used missiles which got shot down very quickly by my point defense. The bigger ones (around 65K) used missiles and fighters but my point defense did nothing until the fighters were in range and they kept ignoring the missiles even after most of the fighters got downed.
At one point I fought one of the smaller fleets on the edge of a system with my point defense shooting down all missiles when one of the larger fleets entered the same system on the other side with my friend's fleet jumping in just a few seconds later. The moment the battle started my point defense stopped firing. There were a lot of enemy fighters around my friend's fleet and now it looks to me as if point defense ignores missiles as long as there are enemy fightercraft in the same system.
It would be okay if point defense simply prioritizes fighters but ignoring missiles when the next fighter is at the other end of the system seems extreme to me.
My friend and I have all DLCs and we don't use any mods.
You should be able to reproduce this bug by equipping your fleet with any kind of point defense and fighting an enemy fleet who uses missiles and fighters and/or bombercraft at the same time.
The attached save is from my friend as he hosted the game. His species is "Marketing", I'm "Alliance of Hythean Colonies".
