When the AI revolt crisis occurred in another empire, I swooped in on the Machine Consciousness capital (a planet populated entirely by synthetics). Later, when the revolt reached my empire, the entire population of that planet became robot armies and attacked the army that I had garrisoned there. Once my army won, the colony was abandoned and the system rejoined the space of the empire it was in before the revolt (presumably because there were no pops left?). My army remains on the planet, however. It still shows up in the Outliner, but double-clicking on it only takes me to the empty planet in foreign space, where I have no way to embark it. The attached save game is paused during the battle for the planet. I've played it out several times and the result is always the same.

Reproduction steps:
1. Start the game.
2. Load the attached save. The planet in question (named D3-72) is in the left center of the screen already.
3. Wait until the ground battle there is over.
4. Attempt to select the army through the Outliner.

Edit: Derp. Forgot to attach the save.

Edit 2: Double derp. That was the wrong save...

This had happened to me as well.

There are two workarounds that i found so far, that might help you:

1 - If the planet is in your region or in no region: Recolonize the planet and an extra AI troop will hit your colony while its being built (not sure exactly why). Anyway, your army will be able to beat it and you will be able to embark them when the colony is finished. This is the easy solution.

2 - If the planet is not in your region, but you conquer it from the Machine Consciousness: Get your army out ASAP as soon as you see the last robot pop disappearing and joining the attack. In fact, it's probably smart to start building defenses as soon as you conquer it, then bail out your offensive troops. This can result in the planet changing hands and needing to be reconquered, and you have to pay attention to it.

Overall, the armies should be automatically embarked if the planet has no pops, which should be the fix to this problem.

This happened to me as well, I invaded a machine consciousness planet, now the planet shows up as being uncolonised because there are no pops left but my army is stuck there.

Same bug for me. Only it happend with a standard empire war. I occupied a planet not in the wargoal and after an auto surrender my troops are shown in the outliner as stationed on the enemy planet (the capital) but the planet is not under my control as it was not part of the war goal.

Same problem here. I had troops on a planet during a war, it was one of my goals, the Ai gave me the victory (as they should haha :p ) but my troops are now properly stuck, I call them my ghost army...it's a shame, I had my special army in there that can only be produced once per life per leader...and my people are venerable, so i'm not getting a new one any time soon. Here's a screen shot of the planet now that it belongs to me.
