Started out with repugnant in my latest game but later modified my entire race to remove it. Not a single member of my species left in the species screen have the trait repugnant, yet I still get the negative modifier for being repugnant when talking to other empires.

On planetside it works, aliens living among my species are no longer unhappy due to that.

Yeah, gene mods only affect the particular population and not your "base race". I don't know if it's intended, but it's annoying. It certainly makes leader enhancement traits less useful.
