am I being dense? I can't seem to figure a way of upgrading the bus/tram etc stops, is it possible?

Yes it is possible. Simply get the better stop selected in the construction window and click on the info bubble above the already built stop and it will be replaced.
It would be also nice to have some kind of indication what exactly will be bulldozed when you are laying new road/rail, because you can easily try to put bus lanes through city center and end up bulldozing all the buildings along the road 
You can. Select new stop and then click on the little number, not the physical building. Same works for depos too!
