The unbidden spawned on me considerably earlier than usual due to my research options. However, only one fleet spawned that I eliminated. This also eliminated their diplomacy page. However, the quest chain for the portal is still active. What should I do?

You have to destroy their Portal to stop their Invasion. Otherwise new Unbidden fleets will spawn.
I've done that before. However the problem I face in my current game is that the portal never spawned, only one fleet
