For some reason I am unable to raise levies from any sort of clergy above the bishopric level. I've checked their relations with the Pope via right-clicking on their portrait clicking "Go to character relations" to make sure that they like me more than the Pope but when hovering over their respective levy numbers in the military panel, it says that I'm able to raise 0% due to the vassal being loyal to himself. What does this mean and why am I unable to raise their levies? What's going on here?

You should be able to raise the levies of a vassal Prince-Bishop or Prince-Archbishop even if he is loyal to the Pope instead of you. The loyalty just determines who he pays taxes to. Do you collect taxes from him? Is this clergyman a direct vassal of yours, or is he a vassal of one of your vassals? Go to your direct vassals tab under your character page and find him there. It will show both his opinion of you and the opinion of the pope right next to each other, as well as the taxes he pays to you. If you cannot find him there then he is not your direct vassal and you cannot raise his levies directly, only the levies of his lord, which include his. It would be best if you posted screenshots to show this situation.

Apparently no, though I should be. See below for screenshots.

Direct vassal.

Go to your direct vassals tab under your character page and find him there. It will show both his opinion of you and the opinion of the pope right next to each other, as well as the taxes he pays to you.

Here's the weird thing. Upon further inspection, I am getting three values for "opinion of the Pope" vis-a-vis the offending clergy.

1) His relationship with the Pope from the direct vassals tab is -30 from here: http://imgur.com/Dc94V
2) His relationship with the Pope from the Character Relations window is +79 as shown here: http://imgur.com/a9Lto
3) His relationship with the Pope is a blank value from the Religion tab as shown here: http://imgur.com/8yVKH

I am guessing that that the game is using the blank value to determine the relationship between the clergy member and the Pope and thus cannot compare my relationship with the vassal to a blank value. Hence, I get no levies. Am I right? If so, why is the game telling me -30 in what place and +79 in another? What's going on?

Does this happen randomly while you are playing? I notice that I sometimes can't raise any levies if I try doing that right after loading into a save while the game is still paused.

Yes, this happens randomly. I tried testing if it happens right after loading a save by saving at a time I could raise levies from a clergyman and then loading from that save. I was still able to raise them after loading.

That would indicate an antipope, rather than the Pope in Rome (or somewhere else if he lost Rome in your game and had to resettle). Is there an antipope? If so, do you control him? I do not know the rules regarding antipopes, but if you control an antipope, then I imagine that that could be quite divisive, and might cause a bishop to withhold his levies. The -30 is also a default opinion that I see frequently when antipopes are in play.

When I asked for screenshots, I expected you to upload the whole screenshot, so that I and others could see the relevant context, instead of just screenshots cropped down to the bare minimum. If you upload the whole religion screen, and the whole vassals screen, then I could give you better answers.

I had completely overlooked the possibility of an anti-pope controlled by someone else. My error.

If a catholic bishop likes the pope more than you, you get no taxes or levies. It's always been this way. Folks used to think this was a bug, and only taxes were supposed to be cut, but even though I don't think the devs have every talked about it pretty clearly it's intended to be both.

This means with realm levies as they are now, a P-AB who likes the pope more than you cuts off all troops from that duchy until the situation changes. It's why I don't like a lot of P-ABs as a Catholic. As Orthodox, they're much better.
