A thought occurred to me that this sort of implausibly fast and widespread conversion might be restrained somewhat if the cost or the rate of conversion was affected by the culture of the province. People of a non-accepted culture would be more resistant to your attempts to your attempts to convert them.
Trying to convert people of a non-accepted culture might also trigger a higher risk of rebellion than converting those who share your culture. And finally, some sort of "maintenance" events could be a way of incentivizing players not to simply convert every province to their own religion. I am picturing random event in converted provinces where you might have to spend more monarch power or send a missionary back to prevent the province from flipping back to its original religion.
Of course, I've also been hearing that it can be very quick, cheap, and easy to flip cultures en masse, so that'd have to be tweaked as well for this idea to really work.
