Two colonial nations in the same region

Long story short, I PU’d and integrated Portugal as Castile, we both had CNs in the Caribbean yadda yadda now there are Portuguese Caribbean and Castilian Caribbean but both are my subjects.

1) How to merge them if possible? (this is Ironman so no mods or console)
2) Which CN do finished colonies get added to? Just in case 1 doesn’t work and I try to balance my subjects.
3) Will the CN I just inherited change from that Portuguese green to my Castilian yellow? What about the flag? And the name, can I edit it?

1. You can't merge them, but now you ended up in this situation, try to go for the silver lining and grow both of them to 10 provinces so you get the merchant from both of them.

2. I'm not sure, but my gut tells me it'll go to your original colony. However, if you want to balance them, you can try to take provinces in wars from other colonizers and give it to the CN you want directly in the peace deal, by giving them the occupation and then signing the peace.

3. In the subjects tab there is the Customize Subject button, which allows you to change the color, coat of arms and name of your colonies.

2) your first one
3) yes and you'll have two called spanish x and theyll have the same flag
Multiple colonial nations means multiple extra merchants as well as different colonial types

In a recent 1.31 game, my colonists added provinces to the second CN (which I inherited by fully-annexing Portugal as Granada/Andalusia). When I discovered this, the bordergore was so awful I force-quit, savescummed, and cancelled the colony - so, yes, I'm really sure about this!

This is different to the 2 previous respondents, so I think the safest thing is for you to check for yourself in your game.

I'm pretty sure that they go to the first CN created, it doesn't matter if it was yours or from another country.

You always can DOW them and recreate after they colonise everything. That way you can even create single colony on two continents. Also you can feed their land to vassal or PU partner with capital in New World. Personaly I just ignore CN borders if not doing something special.
