I don't think it's possible to remove everything and have a completely empty cluster.I wonder what happens if you just comment out the event that sets the flag at the beginning of the game. Does it spawn a barren L-Cluster that you can access or does it mess up the entire clue chain? I'm thinking it's the former though I guess it might lead to unexpected behaviour if the Cluster is opened.
OK, so it does in fact work. SO create your game and go to the "distant_stars_events_3.txt" file (for me anyway) search for "10950" and the event line comes up. Change the 11000 event (grey goo) to any of the event codes - I used L-Drake 13000 and booted a save game before the AI opened the gates and hey-presto.... L Drakes.
The events file can be found in C:\Program Files (x86)\Steam\steamapps\common\Stellaris\events. The code lines in the event file appear as below:

And PS... always backup and make a copy of any files before you change them.

are you 200% sure? that sounds way early. in my current game the AI did it around 2350 from memoryDefault. But I'm pretty sure the earliest it happened was like 2285.

I was just asking because in the last discussion about this people said the AI opens the Gates way to early (before endgame) but no one ever gave a date earlier than what you said which also aligns with my experience.
