Im planning to try something absolutely hideous, France-->Prussia-->(Germany-->)Roman Empire, and also to get a German dynasty on my throne. One question though, if I form Roman Empire with the Prussian Monarchy, do I lose that government form?

No, I did it in the Absolutism patch. You also keep Prussian gov if you form HRE, and also can have it by forming Prussia after being revolutionary. That was really the most absurd of patches ^^.
I have enough dev to culture shift from Francien to Prussian, near the start of age of absolutism. Should I get the 'I am the state' modifier for France before shifting, or does it not matter because it disappears when the tag changes? Also, are French or Prussian idea better?
Depends on the context. For blobbing probably France. For military might than def Prussia. I would probably stick with France givin your goal.
The modifier does not disappear, and you unlock it earlier, so pick it. But now that absolutism is capped there is no much reason to switch anymore. The prussian govt is not valuable if you play wide, you can have max absolutism without changing and french ideas are better to WC (I assume you are trying for a WC or at least play very wide given that you suggest that). If you play on 1.20 or 1.21 for some reason however, definitely swap for that 97% admin efficiency
