Is trespassing only counted when you do it to player factions? Are the domains of dwellings and settlements free to move trough?

And do NPC factions have a (hidden) opinion that is influenced by annexing bordering sectors, for instance, that triggers demands? Or is everything in the open with the favours and status mechanism? What about doing quests for other NPC factions?

Yes, yes, no. Every annex of adjacent sector triggers demand on next turn. When you do quest for NPC, all other NPCs get a relationship penalty which you see in score and are warned about. Unless you set NPC mode to passive.

Actually, I think it is only a select number of quests that harm your standing with other factions. If it doesn’t have the red line of text that says “This Quest will harm your standing with other factions” it doesn’t seem to give you a warning.
