I recently played a game as the czechs, and allied myself with germany. After helping with the initial conquests, germany and I plunged into russia. we cut right through a force of maybe 4-5 inf divisions and one tank division on the whole front, because russia was still at war with finnland. This struck me as odd and a bug in of itself, since russia had one finnish province and a rather large army along the whole border doing nothing while my tiny forces swept through southern russia unopposed. Then finnland was added to germanies alliance.
A few days later, all of russia was restored, and my entire army save one tank division in my core provinces and germanies entire invasion force was gone. It turns out russia chose an event to accept a return to prewar borders with finnland. somehow, that restored all of russias borders for the war it was now engaged in with finnlands alliance memebers. the odd thing was though that the war was still on. my forces turned out to be in the force pool but unable to deploy since the provinces they were in were completely enemy controlled. a quick charge got me those provinces and troops back, but the course of the entire war changed for me. my massive territorial gains were gone forever, since germany was out of the war for a few monthes while it rebuilt its entire army. suddenly I was receiving the brunt of the soviet counterattack.
it of course didnt matter much in the end, since I still managed to hold a large portion of russias southern flank until germany could get the rest and trigger the bitter piece event. and let me tell you, when I suddenly lost all of my hard fought possesions, provinces that half my army was slaughtered defending, to germany, I was certainly bitter.

I think the problem is that the game is treating the "End of the Finnish War" event as a "complete peace", rather than a "seperate peace", meaning that it applies to the whole of any alliance that Finland happens to be in at the time... if Finland wasn't part of the Axis at the peace event, this probably wouldn't have happened.

Being unable to redeploy units because they were "force pooled" in now-enemy territory is also a bit bad, in this situation.

I think I encountered the same problem while I was playing as Germany. Romania was my ally and when I chose to put in a puppet regime in Russia, after I conquered enough key points, the Romanian army, which was in the Russian borders, vanished. I suppose that it got into Romania's force pool and couldn't be deployed. This is really a serious bug!

Same thing happened to my Brazillian forces in China. There was only one significant territory left to annex China(Urumqi) so I crossed the Himiliyas after several months and finally reached the Western provinces of China and took over Urumqi. After finishing off the Chinese, the Japanese suddenly annexed China while a substantial amount of my army was moved to the force pool but can only be re-deployed in Japanese held Urumqi?!?!? I took over that city plus a whole lot of Western China but still Japan takes it?! Also note I was not allied to anyone. It would be much better if my units can actually move out of Japanese territory to my own territory just like in EU2.
