Trade Fees/Royalties
Let's think this through. When two empires trade minerals or energy, these ressources would have to be transported by ships that have upkeep costs and/or intermediates who would like to make a profit. So if empire A give empire B 1000 minerals, only 900 should actually arrive.
What would this be good for? Reduce minmaxing between allied players in MP games.
Allowing for trader race traits that increase/decrease royalties.

Trade Routes
Good old Birth of the Federation (BotF) had a trade routes system that would allow individual star systems to establish trade routes with other systems of allied empires, generating income. Combining this with the Civ V mechanism for strategic ressources would make for some great features:
We could establish a trade system similar to EU4 with trade routes that could be intercepted by pirates, blockaded in wars, etc. Each resource could have a double usage: Use at maximum once for yourself and trade to another empire.
